I haven't seen a full guide for this before so here we go. This guide is short but has loads of pictures so you're gonna have to scroll!
I've seen a lot of bad runners in the Desert drawn in by the easy cash that can be made, some get lost and others die cursing that it's a tough run! So here's a build that uses 2 skills to run the whole thing in about 10 mins.
Build:

I used Charge since it happened to be in my bar, you could use Enraging Charge making this an Eliteless build for anyone to run. Also you could use any class which has 2 run skills available, I've done this with a Ranger and a Sin. The attribs in Healing are left there for the healing skills I removed in case you feel the need to take a Breeze along. Also I forgot to change my helm until Destiny's so from Augury to Destiny's Gorge I only had 9 seconds of Charge.
Augury to Destiny's Gorge:
Leave Augury from the North portal and follow the path North East initially heading for the pass in the rocks
As you come to the cliffs you will see that path turns South East, follow it through and hang a left heading for the dark green of the riverbed.
Don't worry about Meteors since they always fall behind you unless you stop.
The entrance to Destiny's is hidden up in the rocks.
Destiny's to Thirsty River
This is the easiest run of the lot. Head left out of Destiny's South portal and wall hug East then South until you meet the Giants.
Head down the gully and follow it towards the masts you can see in the distance
Somewhere in this area is a Worm but it doesn't bother you if you stick to the lighter coloured sand
A mob of Enchanted's guard the teleporter but they don't follow if you run past doam the left hand wall
Once you're at the teleporter key in the code and run through.
Head through the rocks and past the Scarabs into Thirsty River
Now map the team back to Destiny's Gorge
Destiny's Gorge to Elona Reach
North out of Destiny's this time and keep right through the Losaru
Look out for Diversion here, if you use a skill while hexed with it the skill takes an extra 30+ seconds to recharge. Look for the lone tree on the right and head up past it giving the walls a wide berth so you don't get trapped by Devourers and run through the portal.
Head right out from under the gantry and aim for the sandbar headlands
Don't use the teleporter unless you have someone to keep the Scarabs away, instead run in a shallow arc to the next headland avoiding the open space and a Worm.
Turn North through the passage and head for the middle column...
then West toward the large black rock which marks the entrance to Elona Reach
Augury Rock to Hero's Audience
Head West out of Augury and turn South into the first passage
Run South West and as youcome over the dunes you'll see the entrance to Hero's Audience
Watch out for the Sand Elementals, never try and run between them as they knock you down with Shock
Hero's Audience to Dune's of Despair
Run East out of Hero's Audience avoiding the Sand Elementals then under the vertebre arch to the portal
A Worm often spawns here and may knock you down once but it turns it's attention to the Scarb and Devourer which spawn with it. Run on while the fight.
Once through the portal run South until you come out from between the sand bars, turn sharp East then South again around the next sand bar and head for the right hand rock.
Stick to the rock and pick up the tail of Gryphons and Scarabs then turn sharp right infront of the next rock to turn down a small passage in the dunes
Turn South again past the 3 waiting Gryphons and head down the passage under the scaffolding, at the end turn right and the Dunes portal will be right in front of you.
Extra: Augury to Seekers Passage
Leave West from Augury but head North around the dunes. Ignore the teleporter and run right around the edge of the greenery then left back up the slope to the portal.
There might be a lot of Mesmers but they don't hurt too much if you don't attack them.
Once through the portal run up the wooden ramp and straight on towards the gap in the rocks
Once you reach the gap you can see the entrance to Seekers.
And that's it...the whole desert in double quick time with 2 skills. Now obviously you could put balanced stance and some healing on your bar to make it just a little easier, I only did it with 2 skills just to show how easy it really is!
Hope it helps!
